bundle deployment should rely on eclipse filesystem

When hot-deploying bundle in some case there are mismatch in detected binaries with the source folder.

• when there are multiple package roots
• when the source folder contains some resources that are filtered

This can be solved by manipulating only output folders with the eclipse filesystem API.
